It is possible that you have spyware, but this would affect other areas of your computer and not just IE.
As for cookies, they have a minimal effect on browsing and actually keeping them around can improve your browsing speed.
What OS are you running, proc speed and RAM?
Also under task manager, what is the resting % of memory and proc used?
